You're right, that is one definition of "vault." But it's also a noun, meaning "to jump over something, using your hands to help you go over it." So in your example sentence, he put his hands on the rail, then lifted his body over in one smooth motion.

In my mind, word vault is a safe and secure place for keeping sth. But how to understand the word in the following sentence? He finally vaulted over the final guardrail onto the grassy banks of the sea.
