I entirely agree with you that Kyubey is lying when he says he doesn't comprehend deception. He literally manipulates Kyoukou into killing herself in this very episode, and admits to Homura to having known exactly what he's done. He's probably claiming that he doesn't deceive hidden behind the technicality of him never expressing an un-truths, however he lies by omission nearly systematically. It's actually insane to re-watch the show and notice how many times he circumvents questions. As to why Kyubey is so "obsessed" over Madoka as you wondered, given how he immediately starting talking with "We" after having revealed that he's an alien, my personal guess is that there are many other incubators around taking care of creating magical girls, he probably just takes care of the sector where Madoka lives, and as we know she's the one with the biggest potential in the area.
