When you get to the end of Season 3 come back and revisit the story of Ymir. It will make so much sense when you apply what you will have learned to her story. Especially the episode with her backstory.

I doubt it answers everything, but when Eren couldn’t transform, it should be noted that he still wasn’t fully healed from when Reiner bit his arms off. His fingers were still only as long as the first knuckle. Resolve did seem to play a part though because his fingers and bite marks seemed to finish healing hastily after his scene with Mikasa
