There was too much uncertainty, Eren was in enemy territory he didn't know what would actually happen when they went through with it. On top of that Eren never planned on going through with this plan, he also didn't know what to do. When he went to take out the rest of humanity it was when he was pushed to near death ( getting his head shot off ) and had no other options left.
