I think vegapunk was always more on the scientist side of things, Chopper never mentioned him. You are confusing vegapunk with the doctor from thriller bark (the one who loved the plate lady). On the first mention of vegapunk, it was said he developed warships that can go into the calm belt and the way to have objects acquire devil fruit powers

The first time we heard about Dr. Vegapunk is when Koby and Luffy have their conversation in Water 7. Koby tells Luffy that Vegapunk invented the seastone coating that Marine battleships use to be able to traverse the Calm Belt. He also was the one that found a way for objects to consume Devil Fruits.
