Under the Skin - I think muppets playing the other characters would give a feeling as to how Scarlett Johansson character sees humanity. To her, humans are the bizarre silly creatures and this switch around might put the audience in her point of view.

The Room. Tommy Wiseau with Miss Piggy as Lisa, Kermit as Mark, and Danny would have to be the same human actor from before. Just imagine the scenes where he climbs into bed with Johnny and Lisa and talking to Johnny on the roof about kissing and touching her.

Night of the Living Dead (1968). It would be fun watching Judith O'Dea dealing with a bunch of zombie muppets. Definitely different tone of the movie.
