Shun at this point is stronger than Julius (thanks to the fact he's a reincarnation), but Shun has to fight much stronger and experienced reincarnations. He's just out of his league here.

It's not shown in the anime (for whatever reason), but even if Shun aimed for her neck or her vital point, it wouldn't have changed anything. Sophia has a skill that adds a protection on her skin (yes she's seriously OP).
