The Tablets on which the Ten Commandments were written by the very hand of God were in the Ark. Also, Aaron's rod/staff which was imbued with magic powers, as was Moses', was also kept in the Ark. And if the Ark went before the army into battle the army would be victorious. This is why the Nazis wanted the Ark and why the Government also knew it had to be kept from ever being accessed by the "wrong" people. As an archaeologist Indy would have known this and the power of the Ark. I thought the ending was perfect and the only one that would make sense:)
