Nicely put. The outer limits of using gedankenexperiment will always be the temptation to pull out a macguffin, like James, to fill in a pesky plot hole. You are pointing out the 'Josephine Baker' paradox (she sang "yes, we have no bananas!"), which is a step beyond trying to prove a negative, whereby an output is not dispositive and leaves you no better off than before.

The photon computer 'James', is a magical device. Magical devices tend to produce magical (paradoxical) results. Of course, we are simply asking James if he likes (is programmed) to have pineapple on some pizza recipe. If he answers 'yes', then that hypothesis is proven. But if James does not answer when asked ... How do we know that James is functioning? After all, 'no pineapple' could be output via a different port rather than an absence of signal.

I got distracted by the details of the apparatus; but on further thought realized that this is the essence of an experiment. The apparatus is intended (designed) to prove a hypothesis by emitting a signal. If there is no signal, the hypothesis is considered 'unsupported' ... but not necessarily disproved. A lack of evidence does not necessarily prove that no evidence can be found. Consider the amount of time required to find evidence for the Higgs. What if the hypothesis was negative? (there is no Higgs [no pineapple]).
